interesting case. If you have no T2 then the T1 will have to do.  
Maybe we can explore ways of remapping the T1 intensity. If you have  
an dataset you can share, I can try to help:

As for the direction Slicer does have DTI resampling tools available,  
so you should be able to register the DTI rather than the structural  
reference and hence obtain a more anatomically relevant space.
